It's not always a set, the flop raising is very weak, UTG bets $3 into a $5 pot there are a few callers, no one has shown any real power. All he does it pot it up , and all you passive players will fold. He could have something like KT, QJ or the same hand as you, just not suited. Sure set is possible... but very unlikley.

Your mistake here is not raising. You have TPTK + nut flush draw, you want hands like JQ to draw as expensivley as possible. You should have made a pot sized bet, and ih he still reraised you then no doubt your up against a quality hand, his reraising goal was just to chase away draws, standard play on his part.
