villain couldnt have 99 or A9 as it was likely he would raise pre-flop.. so I put him on 93 or 63 or an A and called

As a generic read, I would've suspected a set of aces or kings as well.

I think that in situations like these, you actually don't have to be very confident your opponent was slow-playing A-A or K-K in order for calling with bottom set to be the correct play. You only have to have an appreciation for what a preflop reraise suggests (either a hand which kills yours on the river, or one which can't call raise).

How did you find that turn check/fold?

With such a weak flop bet, I would find it harder to put them on hands.

I raised out of the small blind, which signals a big hand to thinking opponents (not that my opponents were necessarily thinking, but I believe it's best to give them the benefit of the doubt in general), and then my flop bet was called, and then overcalled on a raggy board by players who limped in, which I thought was somewhat alarming. I felt I was likely to be up against a set or J-10, so I checked the turn to see how my opponents acted. The button immdiately bet $40 when checked to, which basically verified my hand wasn't good, so I folded.
