I thought he had the ace, but not suited and was drawing to the nut flush. Do you fold the river? I limped from the SB because if I did catch a straight or a flush the fish normally pay me off

Not at all.

The odds of two people flopping a flush are absolutely astronomical, if he does have a flush then you are very unlucky, worth just calling this and showing down what I would think is the best hand most of the time. Don't raise, as if you are beaten you can get into a lot of trouble.
