I had just taken a bad beat from a shorty, hadn't been able to top up yet.

PokerStars No-Limit Hold'em, $0.50 BB (6 handed) Hand History Converter Tool from FlopTurnRiver.com (Format: FlopTurnRiver)

Hero ($38.90)
MP ($29.85)
CO ($36.40)
Button ($42.40)
SB ($31.20)
BB ($48.20)

Preflop: Hero is UTG with K, T.
Hero raises to $1.5, 2 folds, Button calls $1.50, 2 folds.

Flop: ($3.75) 2, J, J (2 players)
Hero bets $2, Button raises to $4, Hero calls $2.

Turn: ($11.75) 5 (2 players)
Hero checks, Button checks.

River: ($11.75) 7 (2 players)
Hero bets $8, Button raises to $21.5, Hero raises to $33.4, Button calls $11.90.

Final Pot: $78.55

A) Do you think I won this pot?
B) How would you have played it?
c) What is your thinking process when you have a flush on a paired board?
d) Do you ever play a low flush?

You beat:
Trips, lower flushes.

But I would question how many players will go all in with just trips -- are we really only beating lower flushes, or do you encounter many people going all in with just trips w/ good kicker? Do you consider my play here dangerous, or standard?

I would think we'd be wanting a pot size no greater than 1/2 a stack, otherwise we're usually beat. Obviously it depends on your opponent.
