1) Well played, crappy result with him calling in the first place....and then you don't hit one of your many outs, so that stinks.
2) You played weak here...He raises, you re-pop him and he calls. Only hand you're really afraid of here is QQ. If he hit it, I'm probably paying him off. But when he has KK or AQ (which he does often enough) I'm stacking him. Depends on reads here, too.
3) I'm raising more preflop because I'm OOP. Make it look like a steal attempt when you really have a great hand. I'm leading the turn and probably shutting down if he calls. This is a hand where reads are very important. As played I'm probably check-calling the river.

Not good, in fact incorrect.. Looked him up in PT now, he's 20/4 and aggro. Just didn't see him play a big pot before, so my best guess at the time was TPa. Preflop I put him on TT+/AQ+, probably even JJ+/AK. I took all 10 secs to think and just when I was about to call I timed out.. Very read-dependent I guess. I'm quite sure it wasn't AQ or a bluff, so it's QQ/KK, both quite likely. Getting 2:1 makes it a call.

Hand 1: Pretty standard with fold equity, you weren't in very bad shape at all.
Hand 2: Too much invested at this point to fold, I think AQ and KK are both somewhat likely, KK moreso. Would he really overbet the turn all in with the nuts? Even with two flush draws on board I would think he would milk you a bit more first.
Hand 3: The turn check behind makes me think a Q is a bit less likely than you think. KJ, J9 are pretty common in these situations when they check the turn. On the river getting 3-1 on a call I would definitely look him up.
