What do you do? I assume villain is bad because of his chip stack, but he's only been here for about an orbit, hasn't raised, and has limped a few times without getting out of line. Muck this preflop even to his silly min 3-bet? What about turn? I have a big draw.. should I just assume I'm beat based on preflop action, check, and re-evaluate? River is ugly at best. If I'm going to call here I should just stick it in first...

Ugh. I hate the shortys for this exact reason, which makes stacking them all the better. Preflop is fine. I would definitely check that turn though. I think there's little chance he'll fold here, whether he has a PP or AK. You picked up a nice draw, so I would just check/call and push the river if you hit. Just a minor point, but I think you should've pushed that river if you're willing to call his all-in. You give a hand like JJ/TT a chance to showdown cheap.

Shouldn't he push the flop or turn, while he still has a couple ounces of folding equity?

I wouldnt on the flop...betting the flop OOP here without any made or decent draw is going over the top. What's the possible 3 betting range from BB? I would say that an AX is about the best scenario you are looking at. Time to give it up if villian seems to like the flop. I like the hand besides the river. Like Bdawg said...OOP bet it if you're gonna call it anyway.

Put him all-in on the river. You're obviously check-calling when he has you beat and moves in, but he might check behind with a lot of second-best hands that he's committed to calling all-in with. Otherwise, I don't see anything unusual about this hand.
