Sorry I don't have the exact hand history, I'm at work. 
I had only sat down a few hands ago, no read on the villain.
(.10 / .25 NL Holdem - 9 Handed)
UTG, UTG+1 fold.
Villain in MP1 raises to $1.25
MP2, MP3 fold
Hero in CO calls $1.25 (Ac Qd)
BTN, SB, BB fold.
FLOP - (2c 6h 9s)
Villain bets $1.50
Hero raises to $3.00
Villain calls $1.50
TURN - (As)
Villain bets $11.50 and is all-in. (Important to note that he thought for approximately 15-20 seconds before pushing)
Hero ?????????

I'm torn. Calling is probably neutral EV. He could be pushing with a worse hand, but he could also have AK. KK/QQ/JJ wouldn't surprise me - a lot of these dumb short stacks see the card they hate the most and push just because they're mad about it, or something. It's a weird reflex they have.
I also dislike the flop raise. What are you doing there? If you're bluffing or even setting up a bluff for a later street, don't price him in... at least give yourself a chance to win. On this raggedy board it's likely he missed, but he's not folding overcards for a min-raise and he's definitely not laying down an overpair.

I do agree, in retrospect, that the raise on the flop wasn't the best idea.
I was probing for info, hoping that he led on the flop with a c-bet and i could push him off of a weak holding. Once he called, or had he reraised, I would have thrown the hand away unless it improved.

Raising in and of itself isn't horrible, but raise an amount that would make him fold, if you're going to raise. If I were going to get cute like this, I'd make it 4.50 to go. If he calls that (or especially if he re-raises you) you know you're in trouble and can let it go without a fight.

As was already discussed....I made the call.
Villain turned over JJ and was taken down by my AQ.
Would it have been over-aggressive for the villain to have re-raised me all-in on the flop? Considering it would be hard to put me on AA or KK when there was only a call in position....

Not particularly over-aggressive, no. As short as he was & given the action, it's a reasonable move.
