The flop initially looks a bit scary with the straight and flush draw so I bet the pot and took it down right there. However looking back, I think I missed an opportunity to build up a bigger pot.

I was heads up against the pf raiser so chances are he missed the flop completely. How much would you bet at this point, or would you check raise ? With the A on the turn I may have missed a chance to take a large chunck of his stack.

Your bet was fine. Betting too little or trying to be fancy by checking is just asking for someone to draw out on you on that incredibly scary board.
