Table has been kinda passive preflop. I have been a bit LAG I think (at least compared to my usual style), taking away lots of pots post flop. No real read on the villain.

Preflop: Hero is UTG with 9, A. SB posts a blind of $0.10.
Hero calls $0.25, 5 folds, Button calls $0.25, 1 fold, BB checks.

Flop: ($0.85) 7, T, 5 (3 players)
BB checks, Hero bets $0.5, Button calls $0.50, BB folds. <-- tried to semi bluff it, putting him on either a lower flush draw or AT/similar.

Turn: ($1.85) 6 (2 players)
Hero bets $0.9, Button calls $0.90. <-- hit my flush, decided to lead half pot to set up a larger bet on the river. Putting him on either a made flush or a (imho badly played) set.
River: ($3.65) 9 (2 players)
Hero bets $2.5, Button raises to $5, Hero?? <-- ok, he minraises me after I've lead out on all streets. He's got something he likes, it's payday. But how much to bet to extract most value?

I'd make it $12 to go. Just a feel thing - that's my usual raise for this kind of situation unless I have a read on the player (or the hand he's holding) that says he'll call more. He could easily have a straight, a mini-flush, or something dumb like two pair here - or as you say a badly played set - and you want to make sure he feels obligated to call. If he has a flush he'll probably put all the money in anyway.

HalvSame is all-In [$21.50]
shoeman8257 calls [$19].
shoeman8257 shows [ 3h, Qh ] a flush, queen high.
HalvSame shows [ 9h, Ah ] a flush, ace high.
HalvSame wins $49.10 from the main pot with a flush, ace high with ace kicker.

But I'm not really sure it was the right move. I put him on a flush and figured he would call. But as someone said, if he has the flush, his stack is probably going in the middle anyway. I think pushing probably lets the straights/sets/random semijunk off the hook too easily.

I guess the real question is how often does he push a non-nut flush after I've lead/raised the river, as opposed to how often does he flat call my (non-all in) raise with straights or worse?

Whenever I put my opponent on a really strong hand that he probably won't lay down unless scare cards come, but I know mine is stronger, I always push immediately.

He has a smaller flush and he is not laying it down. You have to push for 2 reasons: 1) its more likely to get called than a value bet, and 2) 1 called push equals quite a few value bets.
