With this situation, there's two hands the villain could have. Personally (and you have you to realize I don't use pokertracker [which I know, I should learn to use]), depending on the style of play I've seen from him, I would put him on either a strong draw or a set. Interestingly enough, now that I think about, it's definitely possible that he hit bottom two pair as well. But I see it likely that he his his set and is trying to price you off of any draws you might have, or he has a strong draw and is trying to see the turn/river for cheap.

If he's an aggressive drawer, a 3-bet would be the right play. Against a tighter player I might call, then check call/fold depending on the turn.

Personally, against a set here usually I'll three bet the flop and pay him off (remember you always have a redraw). It's simply too likely here that he's looking for a check to on the turn so he can have fold equity or a free river card. But depending on your read, it is a tough spot.

Isn't a nit really passive?

Nit:
1. When you’re waiting for a playable hand.
2. A name for a player that is afraid of big pots.

Been googling it up

I can take a couple different lines... I might bet $10 and see what he does, and I might check/call. His af is pretty high, so I don't really give him credit for a huge hand. He limped in mp, 66 77 67 and 89 (maybe even KQ, KJ since his pfr is so low) are all possible. I don't like 3bet or felting this too much, so I'd probably just look for a showdown trying to not grow the pot enormous. But /shrug, perhaps I play too cautious.

I 3-bet the flop to 25 and fold to a push.
