Villain is 19/11 with AFs of 2.9/5.3/0.8 on the flop/turn/river. His flop raise was near-insta and he's seemed fairly aggressive. I thought his flop check-raise was likely a play against a likely cbet from me.

PokerStars No-Limit Hold'em, $1.00 BB (8 handed) Hand History Converter Tool from FlopTurnRiver.com (Format: FlopTurnRiver)

MP1 ($124.95)
Hero ($169.50)
CO ($118.15)
Button ($93.50)
SB ($142.45)
BB ($46.80)
UTG ($19.70)
UTG+1 ($112.10)

Preflop: Hero is MP2 with A, Q.
3 folds, Hero raises to $4, 2 folds, SB calls $3.50, 1 fold.

Flop: ($9) J, A, 6 (2 players)
SB checks, Hero bets $7, SB raises to $23, Hero calls $16.

Turn: ($55) J (2 players)
SB checks, Hero checks.

River: ($55) T (2 players)
SB bets $25, Hero calls $25.

Final Pot: $105

I feel like I played the hand badly at one point, but I'm not really sure what. Thoughts?

I have no interest in discussing strategy with a protege'. Your job is to remain quiet and listen. I have a very systematic approach that I will share with the right candidate and I promise that I will turn you into a force of nature and show you elements of the game of poker that you never knew existed.

I like it even though 3 flop af is low.

You're playing against a lot of poorly positionally aware players who crai semibluffs or weaker hands. A flop 3 bet gets no value out of way behind hands, but gets pwned by way ahead hands.

Turn check is good since he could have a jack, or may want to crai his draw from the flop thinking he has a ton of FE now. He's less likely to be drawing anyways than if he just called flop.

River is standard given bet size and turn line.

Also, he's in the blinds and thus probably calls lighter preflop and tries to 'play' the hand post. And a lot of what beats you 3bets pre often.

I've been bluff raised on turns too often to bet here. Turn check is good for pot control and bluff inducement.
