Confused here. The only river cards I can think of that give a win to hand 0 are the two remaining queens. So that is 2 out of 45 cards or 4.4% equity. Which other cards give a win to hand 0? Can't make a straight, can't make a flush, can't make a full house or 4 of a kind. So where is the extra 4.5% equity granted by Pokerstove???

you only have the flop in, if you want to look solely at the river you need to also put a turn card into pokerstove as well

It's the flop so the two queens are given two opportunities to appear (the turn and the river), for 4.4*2

Because you have two outs twice (2x2=4). Also, running jacks would allow you to win.
