raise more preflop, lead the turn, fold to a raise. 6 only helps a gut draw.

raise to $3 preflop, he limped then called a raise in EP which suggests a medium to low PP, it is very likely he hit his set on the flop rather than calling for a gutshot and the 6 could well have been a good card for you. If he is bad enough to draw for a gutshot, it wont be long before you have his money, you must be patient and have the discipline to keep folding in these situations

my thinking was limp/call=mid-pair, flop call=likely a slowplayed set. i was probably overthinking though...could've easily been a donk with top pair or something.
i like bair's line. if he calls the turn lead, do i check/fold or check call the river?
