I don't consider this a bad beat mainly because the opp had many outs to the boat. In Omaha, am I right to check/call the river given opp's action? Lately, I've been check/calling for a single bet when the river pairs up when OOP.

PokerStars 2/4 Omaha/8 (8 handed) Hand History Converter Tool from FlopTurnRiver.com (Format: FlopTurnRiver)

Preflop: Hero is SB with K, Q, 2, Q.
1 fold, UTG+1 calls, 4 folds, Hero completes, BB checks.

Flop: (3 SB) T, 3, J (3 players)
Hero bets, BB raises, UTG+1 calls, Hero calls.

Turn: (4.50 BB) A (3 players)
Hero bets, BB raises, UTG+1 folds, Hero 3-bets, BB calls.

River: (10.50 BB) A (2 players)
Hero checks, BB bets, Hero calls.

Final Pot: 12.50 BB

I like the river check/call here and I think postflop is played good. I don't like the call preflop however.

I would probably check-call, although I have doubts as to whether or not it has positive expectation.

As opposed to a bet/fold or a check/fold? Unfortunately, you're up against a boat here way too many times and I only want to pay 1 BB for a showdown. Make the crying call and hope that maybe you'll split the pot. The Ace pairing is probably the worse card of them all to pair as well.

Line looks good other than not folding preflop.
