MP3 was a slightly loose aggressive player, earlier in the night he 3bet 55 preflop.
Your thoughts??

Even with the flush & small straight showing on the board you think I should bet the River?
What about after the flop, should have I re-raised?

Yup, in a Headsup situation you can't be timid about the flush or straight here. You also should have capped the flop with an overpair here.
With this flop, and him calling your 3bet preflop, the worst hand he could have in this situation is an A6 or something. Also, by not raising the turn, it means this guy doesn't have the nuts or he would have raised you. He was probably trying to buy a free card from you on the flop by raising.
I think you won because he had two overcards here.

I think that was my weakest part of the hand. That being said, I still think MP3 would have called the 3bet.
MP3 showed and won the hand with a flush 9 high.

that's the point. if they are straightforward players, they will just call and you can immediately put them on a draw.

Ok, so hypothetically speaking...I 3 bet the flop and MP3 calls.
How do I play out the hand? Assuming the turn betting stays the same, should I still bet the river instead of checking?

3-bet the flop because you must think you have the best hand.
River is interesting.
Depending on my mood/opponent I might
Bet and call a raise (ABC TAgg line)
Bet and fold to a raise (passive opponent)
Check and call a bet (aggro opponent, bluffs too much)
All 3 lines have merit and there is merit mixing it up a bit. Bet and call is probably the best default play.
