I flop the nut straight, and bet the pot.
Two callers
No heart on the turn, I pot bet again and get a call and a fold.
I had him on a heart flush, and the board comes running clubs, giving me the 8 high flush with no reason to believe that he had two clubs in his hand.
I pot bet the river in case he playing the nut straight in addition to or instead of the nut flush, and he calls.
Turns out he also had a draw to a baby club flush, and his 9 beat my 8.

well, your read was right -- he was on the heart draw. Unfortunately, he also had clubs 
I don't think there's anything you can do about this.
[then again, I'm not much of an omaha player.]
Try betting less on the river, though -- if you think he missed his draw, he's not going to call anyhow, so make it more of a value bet than a "I'm protecting my hand" bet. If he comes over the top, call.

I still thought that there was a chance that he had the nut straight as well rather than the heart draw, and I wanted him to scare him from the pot by representing a high backdoor flush.

Recently, while playing Omaha, I flopped the nuts with a small straight. 2 others were raising pot around me and the 25 cent big blind pot limit game yielded a $7 flop bet to call. I chose to fold the nuts, knowing that my hand can't really improve. As it turns out, both other players has the same nut straight, one with a flush draw as well and the other with trips.

I don't think one caller in a loose game is anything to be scared about when flopping the nuts.
