This is why omaha is so tough in-game. I'd have no idea at the time what our equity is against a certain range including sets and flush draws.

If you feel he can fold a set I don't mind repotting but calling cant be too bad, I think folding the flop is a mistake this deep closing the action.

Call. Implied odds (even out of position, well middle position) favor our hand. If the board pairs or flushes we can GTFO cheaply.
Some days it feels like I've been standing forever, waiting for the bank teller to return so I can cash in all these Sklansky Bucks.

Some equity just for fun:

2 pair and a set:

As 3s 3c Ad 178 26.73 488 73.27 0 0.00 0.267

set and flush draw:
http://twodimes.net/h/?z=3952730
pokenum -o jc qs 7h 9h - 3d ts 9c ac - 8s 8d kh as -- 3h 8c tc
Omaha Hi: 666 enumerated boards containing Tc 8c 3h
cards win %win lose %lose tie %tie EV

As 8s 8d Kh 198 29.73 468 70.27 0 0.00 0.297

I'm never below 30%. Vs the bigstack I'm flipping if he has a set and 40/60 behind a flush draw.

Well results. I folded (I'm such a noob), turn brings club, check/check, SB puts in last $5 on river, button folds, I chuckled.
